Flavian's commitment to the true faith led him to convene a synod in 448 AD, where he confronted the archimandrite Eutyches, who was promoting heretical teachings. With clarity and conviction, Flavian defended the orthodox faith, ultimately deposing Eutyches during the council. However, this victory was short-lived, as Eutyches garnered support from powerful allies, including the Emperor Theodosius II's eunuch, Chrysaphius.

The struggle intensified at the Second Council of Ephesus in 449 AD, where Flavian faced a relentless opposition. Despite presenting his case, he was anathematized and deposed, while Eutyches was reinstated as a teacher of orthodoxy.
